It definitely shouldn't be capped. Other than that, you could try cutting the top of pipe B at a 45 degree angle if your definitely sure it's a vortex that's leaking air into the top loop and breaking the system.
It is also possible that you might have a small air leak in your top loop piping (the AEDEA that goes over the top of the side of the tank). Very small leaks are tolerable while the system is running becuase the the force of the water passing through the system continually purges it.
You should also try blocking up your check valve to make sure it's not leaking.
