how to clean my filter media?

You can and should, but don't expect it preform as well as it would in a canister filter or wet/dry. However, it will help as would any media that is numerous and porous. Increasing surface area inside a filter is always a good thing in terms of bio-filtiration.

Yakuza-Irezumi has hit the nail on the head.

Just get the dirty filter pads and move it around in old tank water for 15 or so seconds. Place back in filter and your done!
