I tried Auto Zone or something like that. He suggested the rubbing compound. Think it would work. I'm not so much interested in making the scratches disappear just less apparrant. A few are pretty bad though.

That's what my fiance says all the time when she see us (my mom and I)together.
 
I would remove the intank filter and make it in to a over flow for a sump all you should need to do is drill a hole in the bottom one for the water to go to the pump and one for return you can use the same holes in the over flow for your return

Try a small section on the back of the tank before you paint it. Some polishing compounds do little more than make the problem worse. If the scratches are on the inside serface then It's unlikely that you'll see them once the tanks filled.

I've seen the set up your talking about several times in comercial systems. originally it would have had a single pre-filter pad and then bio balls. The problem I see with using the AC in the sump is that for the W/D to be working properly most of the in tank sump has to be empty. The AC would make it hard to ballance the returns.
 
First will someone explain to me why i would want to take the sump out and use the overflow only. This sump holds approx 20 gallons of water. It should be more than adequate for 100 gallons. If not I can always add a canister to make up the difference.

I cant use the AC and the sump at the same time.(The AC doesnt work anyway) When the sump is full it would cover the impeller motor. Can you say a shocking situation. I think i am going to use the sump only for now. I will make a basket for the filter floss first a coarse grade as a prefilter then a fine floss, then fill the bottom with plastic scrubbies for bio.

As we speak the tank is full of water and vinegar and running smoothly. I will drain it tomorrow and the next day running it with only clear water. Then as long as all goes well I will dry it out and get to work on making it beautiful.

1. Polish out the scratches as much as possible.
2. Paint the back black.
3. Build the stand.
4. Build the hood.
5. Add substrate.
6. Add water and cycle
7. Add fish.
8. Enjoy!!!!!

I guess Ill be busy for a cpl of weeks.
