Well today ive noticed 2 of my fish have ick, ive begun treatment and removed the carbon filters, but i dont know if removing them is going to effect the cleanliness of my tank,any suggestions? or should i leave it as is

If you just remove the carbon, you will be ok...it's just a short-term thing anyway.

Do you run any sort of pre-filters or use ceramic rings/stars for increased surface area?

You can also treat ich by adding salt to the water, increasing the water temp, and increasing airation. This way you don't have to change anything on the system. Once you'r done your treatment, just make sure you change your filters and do a 25% water change.
 
I do not use carbon at all, except in rare cases to remove meds. I replace the carbon with additional biomedia for extra filtration.
I am going to leave this here as it is more concerned with the use of carbon than with specific disease treatment.
