Sounds like you have insufficient mechanical filtration, biological should be fine. I would look into getting a powerhead with a sponge filter on the intake. They're awesome cheap mechanical filters.

I agree. Insufficient mechanical filtration is a very common problem, and sponge filters are great at this job.

crushed coral can cloud your water

Sure, it clouds but only when it is first used. Afterwards, the cloudiness is no longer in effect after it is used sometime. I use crushed coral substrate for some of my snail tanks.

it sounds more to me you have debris that settle to the bottom without being removed by the intake

Needs more Mech to remove particulate matter. Ii love my old Diatom filter for this but the mag350 your running can do the same thing with the right media.
