Limestone?

Is it true that if you have limestone you will have green water? I heard it is because of the particles in the water from it dissolving, if you did have it in and dtake it out, would the particles be slowly removed from the water? Because in my filter I've found places where it looks like mud or clay has built up in certain pockets of my bog-filter. I've felt it and I'm positive it's mud. If I remove the limestone will the green water I have slowly go away as the particles get filtered out?
 
Limestone could effect pH not mud deposits in filter.

The bog is just doing its job by trapping and collecting silt that is blown into, or running off into, the pond.

Green water can be caused by several things. Mostly it has to do with water quality issues.
