What is the plan for the upper area above the water line. As far as glass or a screen cover to keep stock inside?

Yes, this is true. Aquarium pumps are designed to push water. When they pull water, the water tends to cavitate, causing tiny little air bubbles hurting efficiency. Always set pumps up to push water. This is one of the draw backs of a canister system; unfiltered water is pumped to the filters. A wet dry sump system the filtered water is pumped back into the tank.

I wonder if the OP even plans on keeping any animals above the water line? I would just put plants up there because the way it looks now without any sort of screen looks awesome.
 
Also, I just realized how bummed I am I can never have a setup like this because my cat would be a little too interested in it! ;)

Thanks. I've installed two 1/8" sliding glass doors in the top section. The black line that you can see at the top of the lower glass is plastic E channel. The channel is exactly 1/2" wide, so it fits perfectly on top of the 1/2" glass. I agree that it looked nice when the top was open, but the reason for the glass doors is to keep the humidity up in the tank to make the plants happy. The doors aren't completely sealed/critter proof but that's ok because I'm not planning for any animals in the top section (for now). Currently the glass is all fogged up, but hopefully that will go away once I install my circulation fans.
