try some form of other brackish goby. and archer would definitly work if your water level was higher.
They live on estuary shores mostly.
The current from your filter should be just fine. Adding a wave maker might stress them out, especially stressing any fish you put in the water portion.
In 6 inches of water you're not going to fit a whole lot, even a dragon goby - perhaps a knight goby, but they'll be really skiddish.
In a 50 gallon you've got more than enough room to have at least almost a foot of water or 10" and still have plenty of head room or plant room for dry land.

why not get a freshwater flounder there not really freshwater but are brakish and spend all there time on the bottom 6 inches should plenty of enough space

We keep ours with archer fish. It's pretty cool at feeding time because we put the food on the glass and the arches spit at it and it falls into the tank, and sometimes the skippers will just go after the stuff that falls or they might eat out of your hand. If you are worried about size I think there is a species called a Vietnamese mudskipper that are pretty small.

I have An indoor pond, think it's about 250gallons... All slippers, shrimp and Bumble bee... Tidal system in it, mangroves etc... One dat i might share the install-details... First i need to be sure not to be making mistakes...
