If air can't enter the tube to relieve the pressure, then it won't flow out. As long as both ends of the tubes stay submerged it wont empty.

You can see the same forces by taking a glass submerged in water and lifting it bottom up with water inside the cup, above the waterline. as soon as the rim touches the surface air rushes to the top breaking the seal and the water falls out. you could potentially have air inside the top of the tube if you put a bubbler at the mouth of the tube. the air would displace some of the water in the tube.
 
i dont think the fish would like the low pressure
 
That would be sweet if you had a massive tank in one part of the house and had a 3' diameter tube going right way through the house, watching pimas alligator gars and aros swimming over head would be awesome, but i think i'd rather spend that money on a massive in-built tank :D
