I think I am understanding this now, so the benefit is basically to alleviate some of the strain from the glass sitting on the bottom piece of plywood, or to create a gap to allow silicone to get between the glass and the bottom panel for more seal/adhesion, or both?

A little of both l. I’m not a structural engineer. But I believe that more silicone around all seams is better than pinching or squeezing it out while curing.
