The easiest way would be to print a picture of the fish you want and show your LFS owner.
He can't go wrong with visual language unless he is blind.

Jeez, I was just having trouble with Serpae Tetra. Surp-eye? Surp-ay? Sar-pay? lol.
Someone should make an Exorcist spoof comedy, and make the devil tongue language just a bunch of latin fish names...

Hahhaha! Most of these names are pronounced like if you pretended to speak Latin, but like someone else mentioned, that's a dead language. That being said, there's a few simple rules...

Ch = K sound
C = soft c, aka S sound
pt = T sound, though if preceded by something, the p may get spoken (polypterus is actually poll/pall-ip-ter-us, according to multiple professors (one of whom is a fish guy). However, Pteradactyl is Ter-a-dac-til still.
ae = long I sound, like eye. Serpae is Surp-eye
Eu = long U sound, like you.
Wolf fish is hop-lee-ass, hahahahaha. I had to sound that one out because it looks so funny in text!
Uaru I do believe you pronounce all vowels, but it's kinda like japanese where it's blended. War-oo and Yar-ew are more condensed forms of if you drew out its name Oo-ar-ew.The first part is fairly blended though.

Hehehe, Mang-a-neeseis something.. it's manganese, the chemical element.

That being said, I don't think anyone has any idea on bichir, hahaha! I've seen so many claims for the real name now, augh. I do think it's bi-ker, but then... it's awkward to ask for bikers at the LFS, yeah?

I say bee-shur. All my LFS seem to know what I mean.

intresting the ichthyology professor at my university as well as a few ichthyologists I have spoken to have said you do not pronounce the p in polypterus so its poly-terus with no p pronounced.

I guess it really just depends on where you are and who you are talking to. =]

The silent P makes the most sense to me. No matter how you say it the LFS guy is still going to snuff you in an immature attempt at maintaining control of his little world.

After reading all this I can say this for sure; For me it will be Bi-ker, Car-a-sin, and Poly-tar-us.
