I wouldnt touch the filter that is where most of your bacteria is living, unless you clean the filter in a bucket of water from your tank.

yes, put some aquarium water in a bucket and wash all pads in that water and dump it back into aquarium that will save most of your bb. please post if you have any more losses...I dont know if you stir up the sand, but its a good idea to churn it maybe once a month to get everything that is trapped under the surface of the sand. if you are using cheap sand it compacts quite easily, I use sugar sized aragonite oolitic sand and it doesnt compact so a slight stirring and I am good to go...good luck

I have stirred up the sand once, a few weeks back. There was a layer of algae that was creepin in and I wanted it to go away :). Every time I touch any of the filters in my tanks I have a bucket that I use when I change any water in my tanks that's never had soap or anything in it. I clear out the filters (just the sponge) in that water. I'll keep you guys posted, thanks for your advice :).

Well if I'm going to be cleaning the filters the water would be from the tank itself, usually I'll siphon out water into the bucket then clear out the sponges. Then I'll dump out the "bad" water, usually into some plants or something it's awesome fertilizer, and refill with tap water. I live in an awesome place for aquariums, the tap water here is slightly hard and there are no harmful chemicals in it that I'm aware of, so I usually just match the temp of the tank and refill it directly.

Are you using water straight from the tap?

Even if a dechlorinator is used the water should be de-gased first.
have you checked the fish you lost? any discoloration of the gills?
