Best LFS in the Bay Area are Sixth Ave Aquarium in San Francisco and Hung Ming Aquarium in Daly City. That is because I know the owners and they have a lot of fishes that you dont see anywhere else. I am just being biased. :)

6th ave is a nice place to browse and maybe buy some dry goods but other than that they are far from being the best LFS. Hung Ming is overpriced and I think they might be moving. My favorites are Lucky Ocean and Oceans Aquarium. Those two stores probably have the best customer service in SF. They don't have the best selection but at least their stock is healthy and reasonably priced. And if you ask the owners they can probably order what you're looking for.
 
where in san jose is this place?? i live in the bay and am always lookin for new aquariums to check out...
