I'm pretty sure once they get settled into the tank you won't have any worries. My tinfoil pair are about 8" TL and they will eat ANYTHING. Also, they will scour the substrate 24/7. They WILL clean up feces because it has some undigested food in it as far as I know. When I have a small collection of waste on the substrate, lights out at 9, wake up in the morning, substrates clean again.
I'd just give them time to get settled into the tank, and yes, flakes are good for when they are smaller.
