They will likely disappear as the fish gets settled in.
Black spots will likely stay in my opinion. If they go away it will be few here and there over time. I personally like them. It gives them character and separate themselves from the other same specie poly. Here's my unsettled nile about 17 months ago. Spots all there still, but now blended in with her markings.
That wouldn't be the worst thing. The spots do look cool.
