I wanted to put maybe like a plant pot and fill it with plants. I want to put media i just wanted to make sure it would work since the water would channel above them, or at least thats what I thought would happen. I was also thinking that algea scrapper thing.

This is what fills some empty space in my sump, an umbrella palm (papyrus plant) that sucks up nitrate like a sponge.

But as everyone else suggested, your options are only limited if you let them be.
Beside heaters, and other paraphernalia you might not want to see in the main tank, extra space allows you to add media in mesh bags as fish outgrow the amount of bio-media initially provided, or other filtration techniques that become available or as your filtration expertise evolves such as fluidized beds, or fractionation, or bio- or calciums reactors, or refugiums.
