what kind of media and in what order do you run in yours?

Sponges on the bottom, course then fine, next tray is filled with Sea-chem denitrate and last tray is filled with Eheim Efisubstrate pro.

I have the sponges in the bottom. Then in the middle, fill it with ceramic cylinders. And in the upper basket I have mostly filter floss, and will sometimes add activated carbon if it's needed.

bottom tray has sponges

middle tray has more sponges.

top tray has biomaterial and a carbon bag or biochem zorb bag on top.

I don't use floss on the top.

I use an XP3 and have a extra basket with nothing in it. I have extra Bioballs, Would they help with anything if I fill the empty basket with them?

sure. just put them in the top basket.
