The tank is glass the overflow box is acrylic? Silicone doesn't bond well to acrylic. I seen in glass tanks the overflow box made out of glass to get a good seal then covered with acrylic so they can have the slotted opening on the top for the water to pass through. Is this how your tank is made? Or is the overflow box only made out of acrylic.

I'm not sure where you got that the overflow box is acrylic? Everything is made of glass. The overflow box is made out of thin glass. The rest of the tank is 3/4". At the top of the box there is eggcrate to let the water pass over/through it.
 
This is one of the reasons I had my tanks built in my house. You get the guarantee they won't leak and not to mention they came back to fix a problem with my 450 gallon when it was built a few years back. One of the side panels had a stress crack and they came back and cut out the panel and put in a new one. The panel also had the side overflow box on it and this was all covered under the original price. Too much can go wrong when moving big glass tanks! Best to be built on site.

While this is true, I don't have the resources to get this made new. I need to save up for a house. I got this very cheaply, even after paying to move it, it was well under half price of getting just the stand/tank new and I received at least $1000 in accessories with it. It is frustrating beyond belief but I'd rather spend less and repair what's wrong with it myself. Nothing is "broken", it just needs a little TLC. I'm not very handy, otherwise this probably could've been running in no time!

Ok well shouldn't be too hard to seal it then. Cut out the old silicone and put all new bead on it. Not too hard..
 
Re-sealed the overflow box this morning with the new caulking gun. Unbelievably stiff trigger on the new gun. I had to use both hand to push a bunch of silicone out and then apply it with a finger, but the job is done. I used at least half the tube and it doesn't look pretty but I'm almost 100% sure it won't leak... at least there. LOL
 
Good news. The overflow is at operational capacity and doesn't leak into the rest of the tank. I'm going to tempt fate and put a couple inches in the main tank now and check for leaks.
