I went back through your other post and know you were told to remove some substrate due to it being to thick. I know it's hard to pick out what's good and bad advice but you seem to be doing allright. It's just time to go back to more basics. And yes you can see spots that have rubbed on rays when there is barebottom until the ray get's use to it.

....Because I was informed that having too deep of substrate can lead to an increase in amonia and nitrates due to it being trapped in pockets(made sense to me). So I removed half of the substrate and left an open patch of bare bottom for the ray. Noticed that she seemed to prefer the glass instead of the pfs so I removed the majority of the rest a week later. I didn't remove it all at the same time, it was done in portions.

Test came up good with nitrate, nitrite, and ammonia. I'm assuming the damage to the underbody must be from the change in substrate since the previous owner had a smooth pond liner:
