I haven't experienced any side effects from Prazipro with my sharks and I have also used it in a reef tank before. Some say it can kill other worms in the tank, but I still have bristle worms. I know this because my Bamboo slurps them out of the rocks and sand and eats them.
Follow the directions on Prazipro and it should improve. I wouldn't freshwater dip he fish if your going to treat the tank anyway. It would just stress out the fish for no reason. Turn off the skimmer during treatment.
Make sure after treatment you do a huge water change and toss in a bunch of activated carbon to soak up any extra treatment medicine. Even after your water change your skimmer might still go crazy once you turn it back on. Just skim it wet to help pull the rest of the Prazipro out.
As far as vitamins, I just use Mazuri. I feed a varied food. When I have time, I make a chopped up mix of Anchovies, Squid, Shrimp, Sardines, bit of Nori and smashed vitamins and push the chopped up mix through a breakfast sausage maker. I freeze the links and cut them into small bite size slices. Works perfectly.
