Once the Hoses are filled with water from the filter previously running, you don't need to put in 2 gallons of water to get it running. It will fill its self. Problem with doing this is that you will be adding water to you tank afterwards. The Fx5 holds a surprising amount of water.
Vynal hoses you can get at your local hardware store, this is probubly to late to tel you though. lol

This is a common issue with Fx5s. Well, not really an issue with the fx5, more so of the placement of media and how dirty the media is.
Any small particle filtration should go in the bottom basket. The small bubbles are from cavitation of the impeller. Micron pads should only be used for a few days at max.
When doing a w/c you don't need to unplug the Fx5 unless your bring the water level below the intake. You can just turn the flow down using the valves.
My procedure is only to be used when your removing the filter for maintenance.

What media are you running and how often do you clean or replace the media? If your not running any small particle filtration you won't ever have this issue. If you are and still have not had this problem then either your placment is good or you dont' wait till the media is clogged up.
