Actualy meaty foods like beef, chicken etc must be given in a restrictive way because they are incomplete, in particular the fact that they are high in protein, low in fiber, low in calcium and high in phosphorus can cause metabolic bonne desiase (as well as pyramidism;)) and alone cause this problem or contribute for it to develop. There could be also a genetic part but a meaty diet could really contribute for it. And the fact that you were using pellets as well could even contribute furter for the problem if they were high in protein or of low quality, not all are good stuff you know? Or even if they were good they possibly couldnt outbalance the protein and phosphorus of the rest of the diet.
I have a perfectly healty and grown chinese softy like yours, I feed him reptomin, koi pellets, crickets, grasshopers, mealworms, snails,earthworms, african rift chiclid food for fiber and very ocasinaly I trow in small peaces of shrimp and white meat. I would like that you copyed my diet:)

The treatment is to correct the diet and living condicions. Once the shell its once again full strengh in calcium its just a matter of looks, yes the deformacion is permanent but doesant afect the animal´s life quality, specialy males. Females because of egg laying can have a hard time if they are badly deformed, spaying is often adviced in thouse cases
