After you unplug the pump and wait for the water to fall below the upper skimmer you can drain from the main tank. When you fill it again you would just fill to the bottom of the skimmer teeth. Unfortunately the bottom holes cause some issues there as far as getting the water level correct. I would seal them up on the inside of the filter so it doesn't show in the tank.
 
Since the holes are so low, after plugged they probably can be hidden with substrate or a couple rocks.
 
Rocks will work. Chances are they are drilled above the substrate height or they would constantly pull in substrate. You don't want to deep of a sand bed because it can build up gasses underneath that can cause issues.
 
Nevermind, I just looked. If he didn't have a bare bottom tank those holes are in the worst place possible other than the outside wall of the tank.
 
That first baffle doesn't go all the way to the bottom, those holes are creating a bypass. Plug them. It could be a nice tank with the filter done properly. The old owner just made some poor choices on trying to "fix" it.
 
Do you have a full picture of the back by chance? If the baffles are setup the way the one on the last page is, those 2 bottom holes allow the water to skip the prefilter. If not done right those bottom holes could do more harm than good as far as filtration goes.

I want to add sand & live rock since i have a large moray eel & 2 smaller eels...
