Will a canister filter run even if it's not below the tank? I'm thinking of setting up 2 29g tanks with a double stand, but the bottom tank doesn't have room for a HOB filter, so I was thinking of getting a cansiter and it would pretty much be at the same height level.

Yes and no.

Once you get it primed and running it will run once the siphon action starts. When you stop it and clean it, it'll have to be primed which usually means dropping it below the tank level.

Most are designed to be at X amount below tank for the reason merc123 states. Even if you could get it going, it might push out more than it can draw in, causing cavitation (air). The pumps on these filters rely on water weight (gravity) to supply them with water. They are not made to pull water so much as push it.

What do you guys suggest would be the best filteration? It's only a 1.5" clearance.

I am LOVING the in-tank canisters such as CASCADEs.

Sponge filter.
Hands down. I have a 110 filtered with 2 sponge filters and it's awesome:)

No experience with these or the Fluval in tanks, but that may be an option, especially for a29g.

I'd go with sponge filter also if you don't mind something bulky in the tank. If not maybe you can go with an eclipse hood or maybe a reverse flow ugf.

The Cascades are awesome - excellent power, but frequent cleaning (which is a snap - just wash out the sponge filter insert)

(read: frequent cleaning, because they are so good)

No experience with the FLUVAL twin.
