Klipsch is good, that's what my mom has at her house w/ a denon receiver. Don't know about getting it all for less than $1,000 though.

In the 1000k range, I would recommend a lower level Rotel receiver, perhaps used... something like in this link:

This would be an immense improvement over a Bose system. NAD is also a good brand that may fit in your price range.
If you want brand new components found in your standard Bestbuy, Circuit City, etc... stick with Denon or Harman Kardon. Onkyo and Yamaha are decent. Steer clear of Sony (unless its their "ES" line), Panasonic as these companies don't really concentrate their business on audio, they are more of a TV/monitor/DVD/etc. company, and in regards to audio, they emphasize car not home audio systems.
For affordable, yet reliable speakers I would recommend certain Polk lines ("RTi" line), NHT (older models such as 1.5, 1.3, 2.5 and others or more recent "Super" line) , and if you can stretch your budget a bit go for entry level B&W (Bowers and Wilkins) or Polk "Lsi" line.
Check those forums that I listed above. Just like MFK.com contains a wealth of knowledge in regards to everything fish, you can tap into a wealth of audio knowledge from those forums.
