I would suspect from what I have seen that overfeeding is causing a bit of a problem. Just back off of the feedings, and let the tanks cycle. Give it a good, thourough gravel vac, and let nature take it's course. Don't feed for a week, let the bacteria come up, and do water changes, twice a day if necessary. Keep monitoring the water, and you should see the ammonia and nitrite levels drop to zero. After the ammonia levels drop, then you can start feeding small meals, and increase the frequency and size gradually over time. That is the safest way to deal with a tank that has had it's bacteria wiped out.
The cloudiness is probably waterborne denitrifying bacteria, it will clear up on it's own.
The rubbing, flashing, and clamped fins were probably due to ammonia, causing the fish some extreme irritation. Once you get the ammonia levels down, this should also clear up.
Good luck, and remember, do lot's of small water changes, the solution to pollution is dillution.
I wouldn't worry about treating for external parasites right now, lets get the tank paremeters straight first.
