Went through the exact same mess and it just takes time and persistance to do what you are doing. My ammonia leve was "toxic to fix immediately" but my Ph was extremely low and this occured with fish in the tank..Yuck!! Having to change out 1/2 of 125 gallons get's old but it pays off.

Ok, another update. As of 3/23/08, ammonia is officially at 0ppm!!!!! 
Nitrites are still high and I think they should be at 0 within a few days. As you may recall, I started this thread on 3/14 when my ammonia levels were about 6~7ppm. The FX5 has been doing its job quite well.
